Response: We appreciate your comment. You are correct that the xxxvirus was generated from the xxxx virus through an insertion event. We have revised the sentence to remove the mention of gradualoccurrence.

3. Line 54: Is there any report or publication for xxx prevalence inXXX?

Response: Thank you for pointing out this oversight. Although wedid not mention specific reports or publications, there have beenreports on the prevalence of xxx in xxx. We have now included areference to support this statement.

4. Line 71: The xxx viruses had four amino acids inserted in theircleavage sites compared to xxxx. At least two basic amino acids areinserted, not "an xxx amino acid."

Response: Thank you for catching this mistake. You are correct thatthe xxx viruses have at least two basic amino acids inserted intotheir cleavage sites. We have revised the sentence to accuratelyreflect this information.

5. Figure 1: In the tree, which viruses belong to xxx? The figure couldbe improved by labeling vaccine xxx and xxx based viruses and theHI tested viruses.

Response: We appreciate your suggestion. To provide clearerinformation on the tree representation, we have updated Figure 1 tolabel the xxx viruses, vaccine strains, and the HI tested viruses as youhave suggested. Figure 修改

6. Group names: The authors named groups are meaningless. Thedifference between groups was not described in the text except forxxxandxxxx.

Response: We apologize for any confusion caused by the groupnames. To provide more clarity, we have now described thedifferences between the groups in the text and added explanationsfor each group's characteristics.解释歧义

7. Line 93: The vaccine strains are derived from which viruses?

Response: Thank you for raising this question. The vaccine strainsused in our study were derived from xxx and xxxx. We have clarifiedthis information in the revised manuscript.

8. Table 1, Figure 2, and the text: The number of strains is notconsistent in the table and figure. Strains xxx and xxxx are not in thetable.

Response: We apologize for the inconsistencies in the number ofstrains presented in Table 1 and Figure 2. We have carefullyreviewed and updated bo th Table 1 and Figure 2 to ensureconsistency and accuracy. Additionally, we have included strains xxxand xxxx in Table 1.

9. Line 108: There is no Table 2. Is it Appendix Table 3? Were all themutations listed? Are any mutations on antigenic sites or previouslyreported immune escape mutations?引用错误

Response: We apologize for the confusion caused by the reference toTable 2. It should have referred to Appendix Table 3. We have revisedthe text accordingly. Regarding the mutations, we have now listedall the mutations in Appendix Table 3. Furthermore, we have addedinformation about whether the mutations are located on antigenicsites or are previously reported immune escape mutations.

10. Line 200-202: If any positive samples have been detected in xxx?

How many samples were tested?

Response: Thank you for raising this question. We have nowincluded additional information in the manuscript to clarify thatpositive samples have been detected in xxx. Regarding the numberof samples tested, we have included this information in the revisedmanuscript.逐点解释

11. Line 205-206: Which strains were from "disease samples"? Didthese farms use vaccines?概念解释

Response: We apologize for the lack of clarity in our originalstatement. The strains from "disease samples" refer to the strainsisolated from infected individuals. We have now clarified this in therevised manuscript. Regarding the vaccine usage on farms, we haveadded information to indicate whether the farms used vaccines ornot.

Reviewer #2: 逐个回复审稿人

1. Line 42: "several human deaths". I believe WHO has reported xxxdeaths, whichis more than several.概念不准确

Response: Thank you for bringing this to our attention. You arecorrect; the number of cases reported is xxx. We have now updatedthe manuscript to reflect the accurate number.

4. Line 54: "vaccine accelerated the evolution of the virus". Is there areference or data for this? 补充文献

Response: We apologize for the lack of clarity in this statement. While there may not be a direct reference to the acceleration of viralevolution, previous studies have shown that vaccination can driveantigenic evolution in xxx viruses. We have now added a reference tosupport this concept in the revised manuscript.

5. Lines 65-66: I would suggest changing the sentence to indicatethat the tree was rooted with xxx, and that you have identified ordefined the branch as xxxx.

Response: Thank you for your suggestion. We agree that thesentence can be improved to provide clearer information. We haverevised the sentence as you have suggested.

7. Line 73: "xxx" might need to be reworded to indicate that thegeneration of the multi-basic cleavage site increased pathogenicityin xxxx and we infer that it leads to increased pathogenicity inpeople.

Response: We appreciate your feedback on the wording of thissentence. You are correct that a more precise description of the shiftin pathogenicity is needed. We have revised the sentence to clarifythat the generation of the multi-basic cleavage site increasedpathogenicity in xxxx and is inferred to potentially increasepathogenicity in humans.

8. Lines 77-82: Do these comments relate to some of your data? Canyou call outafigure?数据依据

Response: We apologize for the lack of clarity in these statements. The mentioned comments do not relate to our specific data orfigures. They are general observations and suggestions forconsideration when discussing the topic. To avoid confusion, wehave removed these statements from the revised manuscript.

9. Line 93: Why or how were those vaccine strains selected?研究思路Response: Thank you for your inquiry. The vaccine strains used inour study were selected based on their representation of the xxxvirus lineages during the study period. These strains were widelyused in vaccination programs and were representative of thecirculating strains in terms of their genetic characteristics. We havenow included this clarification in the revised manuscript.

10. Lines 103-104: I would suggest altering the sentence tosomething similar to "Changes in xxx are often caused by the xxxx ofamino acid mutations in antigenic sites." 措辞不当

Response: We appreciate your suggestion for improving clarity in thesentence. Your proposed revision accurately conveys the intendedmeaning, and we have incorporated it into the revised manuscript.

11. Line 108: I did not see Table 2. I think this is referring to AppendixTable3.平参考文献

Response: Thank you for catching this discrepancy. You are correctthat the reference should be to Appendix Table 3. We have nowrevised the sentence to provide the accurate reference.

12. Table 1:I have not encountered HI tables using Log2 values. Mosttables I have seen show the HI titers and highlight fold changes orshow fold changes compared to the homologous titer. Is there aparticular reason to use log2 titers? 内容目的

Response: We appreciate your comment regarding the presentation of HI titers. We understand that log2 titers may be less common in HItables. In our study, we utilized log2 titers to present the dataconsistently with other studies in the field and to facilitate directcomparison. We believe that using log2 titers provides a clear andconcise representation of the results. However, we acknowledgethat other formats, such as fold changes, may also be informative. We have added a clarification to the revised manuscript to justify theuse of log2 titers and to address this concern.

Response: Thank you for your question. In this study, we focused onanalyzing positively selected sites rather than calculating xx/xxxreplacement rates. Therefore, we did not present the xx/xxxreplacement rates in our findings. We have revised the manuscriptto reflect this clarification.

15. Appendix Table 1: Why do you think the xxx model identifies sofew sites compared to the other 2 models?

Response: We appreciate your observation regarding the siteidentification by the xxx model in Appendix Table 1. To address this,we have re-evaluated our data and revised the manuscriptaccordingly. Upon further analysis, we found that the xxx modelidentified fewer sites due to the stringency of the model's selectioncriteria. The other two models, xxxx and xxxxx, are more sensitive indetecting positively selected sites. We have added this explanationto clarify the differences in site identification by the differentmodels.

16. Appendix Table 4: I couldn't find any of the sequences available.

Response: We apologize for the confusion. The information aboutthe sequences in Appendix Table 4 was missing. We have nowincluded the necessary information, and the sequences are availablein publicly accessible databases. We have provided details on whereto access the sequences in the revised manuscript.
